What actually changes
M2TS and MP4 are not the same picture in two wrappers.
The H.264 or HEVC video inside the transport stream is copied into an MP4 container. Audio, commonly AC-3, DTS or PCM, is converted to AAC.
Worth knowing first
Transport streams carry a 4 byte timecode ahead of each packet and can contain multiple programs, so a naive conversion sometimes grabs the wrong audio track or subtitle stream. Check which track was selected before deleting the source.

None in the data. It is a naming convention: cameras write .mts, Blu-ray structures use .m2ts.
Can I convert a whole Blu-ray folder?
The main feature is usually the largest M2TS in the STREAM directory. Convert that one.
