What actually changes
MTS and MP4 are not the same picture in two wrappers.
MTS is an AVCHD transport stream that already contains H.264 video, so the video can normally be copied straight into an MP4 with no re-encoding. Only the AC-3 audio typically needs converting to AAC.
Worth knowing first
Camcorders split long recordings into separate MTS files at a fixed size boundary, usually 2 or 4 GB. Converting each one individually leaves you with a set of clips that need joining, and the join has to be frame accurate or the audio clicks.

Why does my editor not see the files?
AVCHD stores clips inside a BDMV or PRIVATE folder structure with index files. Copying only the .mts files out of it breaks what the editor expects.
Will converting lose quality?
Not if the video stream is copied. Only the audio is re-encoded, and that is inaudible at normal bitrates.
