What actually changes
EPUB and AZW3 are not the same picture in two wrappers.
The EPUB is converted to KF8, Amazon's HTML5 and CSS3-capable format. Compared with MOBI it supports embedded fonts, proper CSS, drop caps and fixed layouts.
Worth knowing first
AZW3 has to be sideloaded over USB or through Send to Kindle. It cannot be delivered by email the way documents can, and a book sideloaded this way does not sync reading position across devices the way a purchased one does.
