What actually changes
EPUB and MOBI are not the same picture in two wrappers.
The EPUB's HTML and CSS are converted into the older Mobipocket structure, which is far more limited: simpler CSS, no embedded fonts in practice, and a flatter table of contents.
Worth knowing first
Amazon has moved on from MOBI. Send to Kindle stopped accepting it in 2022, and Kindle devices now take EPUB directly. If the goal is getting a book onto a modern Kindle, email the EPUB instead; MOBI is only for older hardware and legacy libraries.

Should I use MOBI or AZW3?
AZW3, if the device supports it. It handles modern CSS far better. MOBI is the fallback for very old Kindles.
Why does my formatting look plain?
MOBI's rendering is based on an HTML subset from the early 2000s. Complex layouts simply do not survive.
