What actually changes
PDF and MOBI are not the same picture in two wrappers.
The text is extracted and rebuilt as reflowable content, so font size becomes adjustable and lines wrap to the device's screen rather than to the original page width.
Worth knowing first
Everything a PDF page carries for print gets in the way. Running headers, footers, page numbers and column breaks appear inline in the flow unless they are stripped, and figures land away from their captions. Expect to clean the result up.

Would sending the PDF straight to Kindle be better?
Amazon can convert it on delivery, with the same problems. For a text-heavy book, converting yourself gives you control over the cleanup.
What about a scanned PDF?
It has to be OCRed first, or you get a book of page images with no adjustable text at all.
