What actually changes
CR3 and JPG are not the same picture in two wrappers.
CR3 wraps Canon's raw data in an ISO base media container rather than the old TIFF-derived structure. The engine parses that container, demosaics the sensor data and writes a JPEG.
Worth knowing first
CR3 support arrived years after the format did, and some older tools that claim raw support still cannot read it at all. That is a container problem, not a corruption problem; the files are fine, the reader is not.

Why will my older Lightroom not open CR3?
CR3 needs a newer camera raw module. Canon changed the container completely, so older versions have nothing to parse.
Is CR3 better than CR2?
It compresses better and supports Canon's C-RAW mode, which is lossy. The sensor data itself is not fundamentally different.
